The hosts leveled through Anton Stach and Wout Weghorst after the break.
Boniface was the provider again, setting up Grimaldo for the winning goal 20 minutes from time.
The 22-year-old has now scored seven goals and provided five assists in 10 league appearances for Leverkusen this season.
